Intelligentsia in downtown chicago is really good. They have 2 locations.

Best Coffee in Chicago at Metropolis

You ABSOUTELY have to come to Metropolis Coffee on Granille on the north side. They grind their own and are so wonderfully friendly. Ask for Tony - he's one of the owners.
